It seems the writers tipped their hand too much on S2E3. Bernard transferred the un/encrypted file from Abernathy unto himself. Which is why Bernard seems glitch-y, forgetful and out of sorts in the later timeline.
Hale takes Abernathy with her on the buggy. Unless there is some convoluted story of Abernathy escaping, we can safely assume that Hale examined Abernathy at some point and found the file missing. When Hale asks Bernard where ‘Abernathy’ might be, she is asking about the content of the file, not the Abernathy physical guest itself.
